This is a demonstration environment. It may contain non-accurate test data and should not be used for real-world applications. Data will be deleted regularly.

Metadata

Sample metadata follow the PHA4GE wastewater contextual data specification, version 4.4.4, with the fields of its SARS-CoV-2 template. The field names are the PHA4GE names, so a sheet filled in with the PHA4GE template can be uploaded after removing the columns this database does not use. The submission page offers a metadata template with all fields; they are listed under Fields.

  • Required fields: the sampling site ID and the fields PHA4GE marks as required except the organism, among them the sample collection date, country and state or region, purpose of sampling and sequencing, sequencing instrument and the sequencing contact.
  • Sampling site ID (sampling_site_id): an identifier you choose for the place where the sample was taken, e.g. a wastewater treatment plant. Use the same ID for all samples from that site, whenever they were taken, and a new ID if the sampling location changes. Start it with the two-letter ISO 3166-1 country code, e.g. CH-BASEL. The dashboard shows lineage prevalence per sampling site.
  • Picklists: values can be given with or without their ontology ID, e.g. Wastewater or Wastewater [ENVO:00002001], and in any letter case. They are stored without the ontology ID.
  • Null values: where PHA4GE allows it, picklist fields also accept Not Applicable, Missing, Not Collected, Not Provided and Restricted Access. The collection date and the country need real values.
  • Dates are written as YYYY-MM-DD and must not be in the future.
